Yes, because once everything was properly fixed, the players were in fact in the event for every round. It was just that it had to be done manually, rather than automatically like you can do when adding a player late who wasn't previously in the event.

I entered all the players for the seatings as well and dropped the one with byes before round 1. When I reentered them, i was asked the question if I want to give them loss or byes.

The only difference I did was I entered them during the round 1, not after round 1. It could be, that you only get asked the question if the current round is not finished.
