duplicant
skullbriar, the walking grave

So I controlled a Skullbriar with three +1/+1 counter on it. I cast duplicant and use its imprint trigger to exile the Skullbriar, which is exiled with its three +1/+1 counters still on it. Would duplicant be a 1/1 or 4/4? I'm thinking it would be a 1/1 since p/t setting is applied in layer 7b which would be applied before the counters would in layer 7d.

Your thinking is correct. A Duplicant with Skullbriar, the Walking Grave imprinted on it will be a 1/1 no matter how many counters are on the Skullbriar, for exactly the reason you stated.
