Quick question here. With Elspeth, Knight-Errant's emblem will give indestructible to all permanents that were on your side of the battlefield the turn it was placed or will it also affect permanents that come come in later?

It also affects permanents that arrive later.

It's a static ability that grants indestructible to permanents. It affects all permanents you control, at all times. Now that indestructible is a keywork ability, it's exactly the same as an emblem that would say “all creatures you control have flying”, i.e. it would also affect creatures that arrive under your control after the emblem's creation.
